can you explain a bit more. percentage in terms of what? is it the number of common words or common sentences? or longest common sub sequence of words? or longest common sentence?

I guess its talking about a functionality similar to diff operation in unix. So it must be longest common subsequence.

Try using Apache Mahout, this can help to build one of the good solution.
